You don't say how far you've advanced in the game. It doesn't matter what order the puzzles are completed in, so you can always wait until more building projects are available. If you have truly no building projects left and have completed all the other puzzles your builders will eventually become masters just by 'fixing huts', as already mentioned.

None of my builders fixed any huts until after the crate was opened. Once Master Builders were not needed, they were all fixing huts.

In the early and middle parts of the game when there are still building projects to come I switch builders to another skill once there are no projects actually in progress, and switch them back when a new one is started. One exception might be when a villager is on the verge of becoming a master builder, but that's rare. In any case, it is difficult to see by eye how far away a villager is from becoming a master so there could still be a long wait.
In the late game, when all buiding has been completed, builders will still advance their skills by fixing huts, as mentioned. They normally do this automatically, but they tend to wander off a lot to cool their feet, enjoy the pond, etc. If I spot them doing this I'll drag them back to work. By the way, it is important that their action line reads "fixing" the hut. If they are simply inspecting the hut they will gain no skill. If I see a villager doing this I'll drag them away and drop them back again until the action line shows "fixing".

In the first game I played I was anxious to get the Master Builders I needed, but since then, I know that there will be plenty of additional building projects to come and didn't have any problem. But part of it is determining how many builders I train. With fewer trained builders, those that are will advance further in their skills.

I like to dress my builders in special clothes (all one color, like all brown) so I can tell who is who, and if I see one of them doing nothing, I can just drag them back to work. You do need the sewing hut to do this though. You said that you built all of your buildings already, so you should have it. I dress all my people in special clothes assigned to their task. It is easier to keep them to work. Doctors are white, researchers are blue, farmers are green, builders are brown. Esteemed Elders have their own clothes too.
