Once the Ancient Covered Floor is uncovered and the last piece of the gong retrieved.....will the pebbles and such still appear? I thought I saw someplace that it said they wouldnt, but I cant find it now.

I have 5 Villages going, and thats all thats left to do is those two puzzles. But I dont have all my collections yet, so I have been waiting to do them just in case.

They still appear; you just have to be patient.
