I have finished 5 puzzles, but the third one is still unsolved. Did I miss something?

It doesn't matter too much which order you solve the puzzles. The third puzzle will be solved when conditions are right for it

Right. Every time you advance in a technology, start dragging villagers around the screen onto spots they haven't been able to use before. Very often, you'll find something new that has now become available.
