Yes they are for something special, to help you solve a puzzle much later in the game (actually, it'll be one of the last few you solve).

But what puzzle and how to use them is for you to figure out with time!

Yes, the buttterflies will follow a 'special' villager around and solve one of the ending puzzles - that's as far as I will chat so that nothing really gets given away. You may want to look at the post for the puzzle guide, that will tell you how they are used. They are pretty colors though...
