If you're trying to harvest the seeds you've created through pollination, you need to do that from the left side of the screen near where you got the pollen. It's easiest to see where the seeds are if you go to the game's menu screen and click on Help. Scroll through the illustrations there to see how to harvest the seeds you've created.
