I choose to do the Nature side first figuring that I would be able to do the Magic side in the same game. Is this true that once you choose a fraction you will not be able to do the other fraction unless you start a new game?

yes. yes it is. You do not, however, have to restart to start a new game: by having multiple "players" you can have multiple villages.
